Towards a complete human interactome&nbsp; Arne Elofsson, DBB and SciLifeLab, Stockholm University
Cellular functions are governed by molecular machines that assemble through protein-protein interactions. Their atomic details are critical to studying their molecular mechanisms. Today the structure of virtually all individual proteins is available from predictions using AlphaFold. However, these predictions are limited to individual chains and do not include interactions. In this talk I will describe our attempts to increase the structural coverage of protein-protein interactions. Today fewer than 5% of hundreds of thousands of human protein interactions have been structurally characterised. We show that combining predictions and experiments can orthogonally confirm higher-confidence models, and using AlphaFold2, we have built 3,137 high-confidence models, of which 1,371 have no homology to a known structure. We are exploring rapid methods to identify protein interaction networks. Finally, we show how the predicted binary complexes can be used to build very larger assemblies using a Monte Carlo Tree search method.

Implementing error correcting codes on real quantum devices is challenged by large variations in qubit, gate and measurement fidelities, as well as drifts of those characteristics. I will present our explorations of implementing the quantum repetion code on IBM’s superconducting qubit hardware. By including tuneable artificial noise we can explore how the logical error rate scales with error rate and code distance and identify an error threshold. I will also discuss how we train neural-network-based decoders using device data and compare these to standard matching-based decoding. &nbsp; &nbsp;&nbsp; ------------------------------------------------------ &nbsp; What is quantum parallelism, anyhow? Stefano Markidis, KTH &nbsp; Quantum computing relies on quantum parallelism. We describe what we mean by quantum parallelism and compare it with classical parallel models. We define it as a consequence of superposition, which lets a quantum program consider multiple paths in parallel. To make this concrete, we use quantum dataflow diagrams, a graphical way to show algorithms and their parallel paths. With these diagrams, we examine the Quantum Fourier Transform and Amplitude Amplification and discuss how to gauge their parallel behavior. We also revisit classical laws of parallelism, such as Amdahl’s and Gustafson’s laws. These laws offer valid reference points, but they do not carry over directly to quantum settings because of effects like destructive interference and limits in classical–quantum I/O. Overall, the analysis points to a need for clearer models of quantum parallelism to inform algorithm design and performance. &nbsp; ------------------------------------------------------ &nbsp; Teaching an old dog new tricks: PPP revisited in modern computing Gemma Solomon, University of Copenhagen &nbsp; The Pariser-Parr-Pople method was developed as a model Hamiltonian for chemical problems in the days when classical compute was constrained. The model has had many successes but fell out of fashion with the rise of atomistic all-electron ab initio electronic structure calculations. In this talk I will discuss some of the history as well as some of our thoughts about the potential of this method for (somewhat) near-term quantum computing applications in chemistry.&nbsp;
